In ERAS CAF- in experience section there is option of research or work experience. The research experience gets pushed to the bottom of the list and messes up the chronological order. I am currently doing a research job at johns hopkins and getting paid for it so it is a work..and if I put that as work, and in the description mention post-doc fellow, not only does it maintain the chronological order but also highlights my current job at JHU. Would this be a problem? Any advise is appreciated.

No I dont think so, as long as you are describing the work that you are doing, you should be fine.
