on the NRMP site. I have just noted that a lot of programs has a different number of positions on the FREIDA site compared to the NRMP site. Does it mean that the positions have been taken already? Or are they planning to fill those positions with pre-match?

if it is last year data than it will apply to last year otherwise if data is current it means program already filled remaining positions. only available positions are shown on NRMP. Many program has not updated information.but still such information helps as we can know how many positions were available for match last year.

i have a greencard so i guess i have to check "Non-U.S. Citizen Student/Graduate of International Medical School" ...i have just started to register for nrmp.

I understand about it in your same way crysthal: the number of available positions (freida page) less the number of given position for matching (NRMP site) equals the number of prematchs offered.
