Thats a tough one.
I would thoroughly review the program's website the day before interview.
If I was asked that question I guess I would reply something like:
"Well, I noticed that your program doesn't have____1____, but I'm sure you more than make up for it by offering _____1_____, _______2______, and _______3______.
Basically, let them know that their program has more pluses than minuses. That will be an honest answer, and will let them know that you have done your homework, and are aware of what they are lacking but are happy with the other facilities or opportunities they have.
