I'm reading in MyEras checklist that "There are currently no flags" to all the programs I applied to. What does it mean????

pgms that you have applied to but have outstanding stuff are flagged to remind you.

examples pgm that dont have documents assigned to them or that you have selected but have not yet applied to will have those flags
