I am curious. What are the chances of getting into a fellowship in say cardiology or gastroenterology or infectious disease if i do a residency in a community hospital? Does one have to do residency in an university hospital or would an university affiliated community hospital help my cause? Anyone with an answer would be highly appreciated.

No.Many folks from community programs get into fellowships of all fields.

it only helps you to do the residency in a university programs, but people match in to anything from anywhere. In general, Cards and GI are tough, ID is easy.
