I have been in a phd program in US since graduation, and thus have a gap of 6 yrs between time since graduation and 2006 match. Would this be a negative factor in a residency application to IM program

yes and no. Some programs will view this negatively, but you haven't been wasting your time. So if a program that you really wants states on their website that you can't have been out of med school more than 2-3 years, give them a call. I got several programs to consider me that way.
